I posted this question on another Fusion message board and there were no response's. Can I use my Fusion as a controller to a Proteus 2000 or any sound module ,take the Proteus outputs and run them into the audio inputs (not the sample inputs) on the Fusion, play in real time and hear the Proteus from the Fusions main outs with no sequencer running.

I believe that you can.

If you want to hear an incoming signal, you have to be in sequencer mode with some audio tracks switched to "rec ready". Push the rec button to be in stand-by. Then if you've created a MIDI track with the right MIDI settings you should be able to pilot your expander while hearing it.
I didn't test it, but if think it should work.

To route the outputs of a Yamaha VL70-m module (played with a WX7 wind controller) through the Fusion, I set up a program with a synthesis type of Analog, oscillator type set to Ext In, and a simple amplifier envelope with instantaneous attack and long decay; then connected the VL70 audio ouputs to the Fusion's Input Left and Input right audio inputs, and the VL70's MIDI out to the Fusion MIDI in. Playing a note on the wind controller would send a MIDI Note On command from the VL70 to the Fusion, triggering the envelope; the actual envelope shape was still being generated by the VL70, with the Fusion envelope just turning on and off, essentially. To control an external module from the Fusion keyboard with a program like this, I think you'd just switch the MIDI connection, with the Fusion MIDI out going to the module's MIDI in (making sure the MIDI channels were set correctly at each end). Lots of advantages: you can use this program in Mix and Song mode; you don't need an external mixer; you can route the external module through the Fusion's effects; etc....

I use an old K4r in that way, so is totally possible. As somebody says above, just plug your EMU outs to Fusion ins. Go to song mode, create 2 audio tracks (1 panned to right & another to left). Arm: ON in both channel, and create another synth track (preferable VA sound to keep memory use). Go to synth track, select midi out (ch 1 in example). Go to your emu, set receive channel to 1 and that's all !
